How do the cells of a zygote take the form of an embryo?

I've always wondered how millions of cells come from this one zygote and come together to take the shape of a embryo. To my understanding, all of these cells are called stem cells which can basically be programed to be bone,organ tissue,ect. But how do all of these cells automatically get programed for particullar job? Also how do these cells reproduce in a way that the cells shape into full blown embryo. Please do not just say it's a miricale of life becuase I want the truth not the religious awnser. Thanks in advance
