Remove the filter/screen. But remember that the pump was not meant to operate in such a manner. Damage will result with rocks and paper will gum everything up.

I can't imagine how if you are running a pump in the water. All pumps draw water in through the impeller - like a propeller, but backwards. Somehow you would have to make a pump that had an impeller free intake. Maybe an intake that ran off an exterior vacuum motor? Sounds preposterous, but could work.

Paper will gum up just about any fountain pump as it gets wet. Small rocks need a good bit of velocity for the water to move them. Most fountain pumps are relatively low velocity. Pumps and solids of any kind really don't play well together. You'll spend most of your time taking the pump a part and unjamming it.
