3.0 V6 F4A51 Transmission Issue?

So I have a 04 Stratus R/T Coupe Automatic with the F4A51 transmission - aka Eclipse GT. About a month ago, I started having some transmission issues. When I start the car first thing in the morning, it would not go in drive, I would put gearshift in D but it wouldn't engage... I had to pull it to 3 or 2 and the RPMs would shoot up to about 2000rpms and it would engage harshly, the transmission would usually slip badly when shifting from 1-2 etc. as well. Usually once the car had been warmed up, my car would go in Drive but still slipped. I am a college student in the mountains of Boone, NC so I had to wait until I came home to Charlotte before I could get anything done about it. I took it to a transmission specialist to see what was going on. They said it was a bad output speed sensor ($100) but that didn’t fix the issue. They then said my internal pump was bad so I might as well get the transmission rebuilt (with the updated parts Mitsubishi issued) for $2000. Well last night, I FINALLY got my car back from the shop with the engine warmed up (they test drove it) and I drove it straight home. Well this morning I went to go get breakfast with a friend, I started my car up and went to put it in Drive ( I let car warm up for a few minutes due to the rebuilt tran, trying to go easy on it)and same thing…it wouldn’t go in D… I had to put it in 3 then back in D. There was no slipping of the transmission but that didn’t always happen anyways…I don’t know what to do, I’m really hoping I didn’t just spend $2100 for nothing. I called transmission place but they are closed until Monday and I was hoping someone here would have some insight on what this problem could be so I could tell the transmission place something helpful. Thanks Travis, I hope you are not right but it sounds like you could be. I'm a 21 year old male and do not know to much about cars. They drove it around and said it could be a clogged valve which he said is a very expensive part to replace(didnt tell me a price). It actually was a Cottman transmission. He said he thinks it unclogged itself so now I'm going to pick it up later tonight and we'll see. I think you're right because when I drove it, when the tranny shifts gears, it's not as smooth as it should be, esp having a essentially new transmission. My car has had zero problems since we bought it in May of 2007 until now. I'm hoping the valve was the culprit and is unclogged or else I don't know what we're going to do. You got scammed by the easiest, most profitable trick in a mechanic's playbook: automatic transmission rebuild. Odds are they saw you as an uninformed person, threw out a bunch of jargon like "hard parts" to confuse you and conned you into the biggest payday for them, knowing full well you wouldn't know the difference... Dont' listen to travis he is full of wrong and misinformed info. 4l60 has many many problems and is not used in one ton chevy the 4l80 and allison are used in all diesel and big block trucks.
